In Star Trek armada 1 if you are the romulans, the Phoenix has no way of clocking due to the special weapon that makes it explode. If you hit F5 then the ship blows up. If you know any way of cloaking the phoenix is Armada 1 please tell me! I know that it is possible because the AI's cloak it.

Yeah, that's another one of those "cheating AI" deals. You can still do it, though. What you have to do is edit the file for the Romulan Phoenix. In Armada 2, the game uses .odf files to set all the parameters for ships and stations and pretty much everything else. In Armada 1, these files are not present. But they can be downloaded from here http://armada.filefront.com/file.info?ID=14124 . The Romulan Phoenix is called rsuper.odf. You can add a cloaking device to that file and it will be available to you in the game. If there is a Hotkey conflict, you can either just use the mouse to click on it, or you can change the Hotkey by editing more files. I have one more question. Now that I have the files, my game does not register them. I have edited them to my liking and nothing has changed in the game. Do I have to put them in a certain folder? I have them in the root directory or Star Trek Armada. Please help me with this.

lol. That's funny. I downloaded it myself a while back and I just realized that there are no instructions. Try this. When you unzipped the file, there should have been 6 folders and one license document, right? In the Armada root directory, create a folder called ODF. Then put those 6 folders inside of that one. The six folders should have names like; Ships, Weapons, Other, etc. Don't change any of the names of the folders, just drop them into that one called ODF that you will create in the Armada main directory. If this doesn't work, get back with me and I'll load up Armada 1 in my machine here and see if I can give an exact rundown of what needs to be done. I used to play Armada 1 a long time ago, but now I just stictly play Armada 2.

In Armada 1, any edited ODF, Techtree or Sound files (.odf/.tt/.wav) have to go into the "addon" folder.

Sprite files (.spr) such as the gui_global & Weapons files go in the "sprites" folder.

SOD (.sod) files go in the "sod" folder.

Texture files (.tga) need to be put in the "Textures/RGB" folder.

Just change the button slot of the Phoenix's special weapons and so revealing the cloak to be used. But just check the ODF of the Phoenix as to see if the ship does have a cloak, if not just add it and do as I first suggested by changing the button slot of the Phoenix's special weapon.
