I have the same problem only simply deleting all my burning programs like cloneCD and Nero didn't work. I set a restore point and deleted my whole hard drive and still the message continues. ID software has made me extreamly insanely (for the lack of a more kiddie word) Pissed. Why? Why ID? Why did you do it? that was a bad idea, I want a patch for this so I can play the game I payed for.
At this point it may be off topic but I play from an image of the CD without any problems. I used Alcohol 120% and mounted it with DEAMON. I wish I could solve your issues but it's something you'll just have to play with until it's fixed. *EDIT* Have you looked at the processes running in the background or searched your registry for lingering emulation software entries?

In reply to Lasercobra, you hit the problem right on the head, go into regedit (tread carefully here) And find all use of the word clone (Caution as there is a use of clone written to registry edits for outlook express do not del these) once you've got rid of all references to clone cd in the registry your game will play. Now let's kick some A**

Using a crack (not telling you where or how to get one) is a good solution, and there are settings you can enable/disable and keys to delete that will get it working as well.
