Why does my JK2Radiant always make ".bak" and not ".bsp" maps? What's wrong?

Are you compiling your maps???

.bak's are just automatic backups Radiant makes.. don't worry about it too much.

Radiant will make .maps, then through the "BSP" menu you have to compile it.. Radiant will create a .bsp map. If it doesn't create on means that it encountered an error

well, I tried it again and its just the same. The funny thing is, GtkRadiant has no problems creating the BSP file. So I will use the one for building and the other for compliling. Maybe I'll switch that in the future and kick JK2Rad.
