Is there a way to have different Model/Skins in cut scenes then in-game? I am mostly wondering about having different surfaces on/off in cut scenes. I know that if you put surf code for Kyle in NPCs.cfg it does it only in cut scenes, but if you do it with another character it does it for the whole game. Is there a way to do it with other characters?

A simple way to do this:

You must read the tutorial about adding new characters into sp game, without replaceing existing ones. This tutorial reduces itself to the following simple steps: you need to download a new SP_entities.def file supplied by Raven for JKRadiant, then create a file newnpcs.npc in the folder ext_data where you'll define characters just like they are defined in npc.cfg. Then, in JKRadiant, right-click where you want to add the character and choose from NPC->NPC_spawner. After the entity appears, press N key and add key NPC_type with value the name you gave to character in newnpcs.npc file ( attention, these names should include the name of an existing character: RebornVader, JediMace, ShadowTrooperMaul, UgnaughtDug, etc.)

So, if you want the character to have certain surfaces off in cutscenes, then you create 2 identical characters, one with surfaces on, the other with surfaces off and use the one you want in cutscenes.
