Yeah, I tried doing this and it worked for replacing the dauntless in the first two episodes of the game. I'm pretty sure that all you need to do is to rename the ship you want to use (e.g. defiant.py (make sure it's the .PY file and not the .PYC that you rename)) under scripts\ships to galaxy.py then delete the galaxay.pyc file. You need to do the exact same (including deleting the galaxy.pyc file) for the files under scripts\ships\Hardpoints too then it should work. remember to make a back up of all the original galaxy.py and galaxy.pyc files. Apart from the Bird of Prey icons in the tactical display it worked fine. So far I haven't been able to replace the Sovereign in the Single Player. I tried it with DreamYard's Excalibur class ship but it didnt work, it just kept on getting stuck in the last mission of Episode 2. (sounding a bit Star Warsy there) and it wouldn't load Cheif Brex's little personal log stint. If anyone can tell me how to replace the sovereign in the SP mode then please post the solution here!! -- Rob P.S If i made a typo its because im on a dingy little computer at Uni. P.P.S. Here is something you should try:

There is a debug mode for BC, im sure some of you alredy know this. If you add -testmode to the commandline in the shortcut, quickbattle will be replaced with a "Test Only" Button. For those who aren't technical minded like me, right-click on the shortcut for BC, and select properties. Go to the "Target" tab and add -testmode to the command line. Its either -testmode or -test, im not 100% sure.

What the testmode allows you to do is to load any mission in the game. Your best shot at replacing the Soverign is to rename the ship, and load the mission where you are Transferred to the Sovereign. This may or may not work, I can't remember if I got it to work or not.

Hope this helps.
