I see what your saying Jesus, they weren't trying to kill him just get information, makes sense. When Keyes actually died i would say that the brain tried to convert him but before it got the chance MC punched through Keyes' head and pulled out some chip. Which raises another question, What was on the chip?
The Pillar of Autumn's command codes which were needed to bypass some of the higher end failsafes. And i don't think he was being converted in the brainform, i think he was being converted INTO the brain form...it seems like it was put there to control the ship and a captain's help would of been appreciated. ...but then again thats probably what you meant
Keyes probably died when the Chief pulled the chip out.That was probably also his objective to kill Keyes in the process,simply to keep the flood from learning of Earth.

No, not true. If you paid attention, right as you walk into the chamber where Keyes and the Flood brain form are, Cortana says something like "No human life signs detected...the Captain...he's one of them!"
Obviously, that means Keyes was completely dead before the Chief took the implants out of his head. And besides, head wounds aren't lethal to Flood forms, as the brain no longer controls the body. In combat forms, it's the infection form in the chest that has to be destroyed. In the brain form, I would imagine that the brain form itself would have to be killed somehow.
keyes dieing wasn't a problem, the brain form needed his biomass most likely, to support the brainform...although the question has to be begged. how the hell did he get in the middle of a covenant controlled covenant cruiser in the first place? that was a hell of a hike from the swamps to the cruiser, and there was no visable opperation of vehicles by the flood. also i'm a little skeptical of the whole 'keyes takeover' side story, mainly because of the different auther. the flood gain access to a human by tapping into its nervous system, although i suppose you could 'read' memories if you had enough practice at it, although they're usually a jumbled mess. after all, if the flood could access all memories of their enemies memories, why did gravemind still have questions ('...but questions linger on.') for cortana, with the amount of high ranking covenant dead, as well as plenty of humans lost on In Amber Clad, there would be little need...unless cortana wasn't being a good little AI and telling the cheif everything.
Keyes was captured by the Flood before the Chief even got to where the flood were held.They probably had already started inserting/changing him into the brainform,and had simply moved it to the covenant ship,a place that was much more suitable for him due to the fact that to use the coordinates for Earth they would need a ship.But then of course they found out a little too much damage had been dealt to the ship,and so they moved on to the PoA.
actually, i was refering to halo being big, and that getting from the swamps to the ship wouldn't of been easy...see any swamps nearbye when you look out the window on the cruiser? and it couldn't of been more than a day from '343 Guilty Spark' to 'Keyes'. and they didn't 'move on' to the pillar of autumn, it was a wreck, even more so than the cruiser (never meant to go into an atmosphere). they probably would have gone for anything, meaning both at once.
