Using some of these mods, I have a few issues I haven't been able to resolve yet. The first, and most major, is the AI issue. They seem to notice me from over a kilometer away, and missions are impossible because they run off to fight each other and I can't do anything about it. For example, the guys in Cordon are OK at first, but when I go kill the bandits at the car park, I return and they are all lined up at the fence, facing the Army checkpoint. Really stupid... I heard this issue is .ogg comments, so I checked my console in game. A LOT of sounds have an error giving their pathname, with the warning "Invalid OGG Comment" or "OGG Comment not found" or something... Weird.

Secondly, I installed one of the recent mod packs selectively, and it changed the canned food to 'conserva', and makes me need to eat like, every two minutes, and bleed to death inside of a few seconds if I get shot... not a big fan of that. :P Too many load/save/load/save/load/save/load situations... Where can I fix that? :P

I'd probably remove everything from the gamedata folder (just move them to your desktop or elsewhere except the subfolders that don't have any influence on AI, like weapons textures, weapons sounds) and then gradually put them back one by one ... maybe start first w/weapons customization kit, then endurance mod ... etc). After each addition to the gamedate folder go test the game. While you doing that, you could also check if there are any updates to the mods you are using that got broken after the game patching. Anywho, the beauty of this system is that you can always quickly fix the game just by dumping your gamedata folder and build it back up. In your particular case I'd look into any "enhanced realism" mods that make the play harder by the AI being more precise, causing more ("realistic") damage, and so on.
