I have been unhappy with the stock weapons available in A2 for some time. A2PhysProj attempted to deal with this but we were so busy dealing with how the ships moved we had little time to address the numerous flaws in both the regular and the special weapons. We changed the ranges on the weapons and somehow managed to miss more than a few.
The flaws in the files are ridiculously amusing. Why should an Intrepid-class light cruiser mount bigger guns than an Akira-class heavy cruiser? How come the Romulans do not have their signature weapon, the Plasma Torpedo? Why do all of the assault ships use the same pulse phaser? How come all of the stock weapons have exactly the same ranges? The damage dealt by each weapon seems to have been randomly decided based upon how cool the ship looked at the time.
I am currently working up a complete revision of all of the weapons available in A2, both regular and special. Damage, ranges, and rates of fire will all be brought into line with A2PhysProj. I already have most of the preliminary work done and I am in the process of testing these to merely ensure they work in game. So far, everything is working. However, I always appreciate another pair of eyes looking for bugs and a viewpoint which differs from mine when testing one of these. Kinda keeps me from going too far with some of my crazier ideas.

In my mod I am releasing, I made some pretty hefty changes to the weapons, similar to what you are describing. I agree 100%. I'm not very available as of late but I can provide insight if needed...

Kinda hijacking my own thread here. But it is for a good cause. Anyone know where I can find a really good tutorial on sprites. Written at a fifth grade level with lots of pictures so I can comprehend it? Thanks in advance for the help.
you could try doing something like I did in my a2 mod, weapon standardization ;) meaning that every ship I've put in has the same weapon type like in the show. For example an akira has type 10 phasers and pulse photon torp launchers while a Galaxy has type 10 phasers and type3 burst torp launchers.

I can show you my weapon.spr file if you want...my phasers/disruptors are all 1x6 weapons with a lot of animations...my klingon beam disruptors are multicolored alternating yellow and green...my Fed phasers are all standardized as far as abilities and weapon ranges...the higher the type the further they fire and the higher accuracy showing the advanced technology...the type 9 phasers of the Ambassador have a shorter range and lower accuracy than those of the Sovereign class Enterprise-E which have the highest accuracy and the longest range. Each vessel can also multitarget...depending on the type of phaser will determine how many targets....type 7-8 can target up to two targets...type9 can target up to 3 targets type 10 can target up to four and the Type12 can target up to five...it also depends on the size of the ship....okay...enough thread hijacking here...i return you to your regular programming!!!

In what way was the EULA violated? You altered DLLs or something?
