I am working on a new station for my Uncertain Future Mod (for A2) that uses 2 different "replaceweapon" options to give the user access to special buildable options during instant action. (Example: For the Federation there will be 1 button that lets u build a shipyard capable of building the main ships of each star trek series and a 2nd button that will do something else that I havent thought of yet) This will be available for all races. I was wondering if it is possible to get the AI in Instant Action to use that races specific "replaceweapon" options?

Do you think it really matters whether the AI could use it or not? Would it affect the gameplay in Instant Action if only the Human Controlled players can use the upgrades?
I don't think that can be answered without knowing how powerful the refit is from it's original build.
I might not be understanding what you're trying to get across, but if I remember correctly the ancient B5A2 mod had a station that allowed access to various powerful ships, depending on what option you chose.
I can't remember if the AI ever used it, but I think I used to see Temples of Light for the AI Mimbari race.

Yeah that sounds exactly like what B5A2 had. Each race had their own starting buildings, one of which had no other purpose than to provide access to ships/structures depending on what option you chose. It acted like a research station, I would assume that the "pod" was the new structure that was built onto the station.
The thumbnails for all the ships still appeared, just some were dulled out because they didn't fit with the current option.
