I'd like to arm my colony ship to make it a powerful troop transport ship which can be used in combat, but in the times of peace, it can also colonize a planet. I tried to add colony pod to a battleship, but the ship only fires few times on the planet, and then it tries to left the map - without success of course. I can't stop it or give new orders. I also tried to add weapons to the standard colony ship, but the still, it doesn't use them, I can't even order him to fire on a specific target.
Look at the klingon colony ship in stock, that is armed.
Only defensive weapons but as a transporter that must be enough. I think the shield strength must be increased in combat, just enough to wait for reinforcement (combat ships) and thus avoid any colony, cargo or freighter be destroyed by an enemy.
Try adding combat = 1 to your odf file it may work.

I had added the anti-matter mine to one of my colony ships and reprogrammed it to tattack planets so I could send a colony ship and it would bombard the planet with mines then colonize it.
