Is it possible to make phasers/photons hit ships that are in the way of the beam, even if they are not the intended target? Example: Sovereign fires at Negh'Var, but Defiant is in the way and gets hit instead.

I don't think it's possible with the current A2 engine, I know Empire at War does that, but I don't think A2 as is can. the artillaery torpedo explosions will effects any ship within range, friend or foe, but beam and pulese and regular torpedoes... I think that's beyond the game's scope. If I'm wrong AWESOME, but I don't think I am.

..yeah I don't think so either, I noticed on several occasions that friendly fire actually passes right through the deflecting allied ship.......

Yeah that's how I was getting my butt kicked when I was first playing and modding EaW, I was thinking in A2 combat terms, and I was killing my own ships, I then hunted for a month for a way to make friendly fire in A2, with no luck. If you find a way to do it please let me know!

As far as I know it can't be done with the A2 engine, it'd be nice but I'm afraid it's not possible.
