When I put an auto-install mod for a ship or race into Armada II and then put another one in the game either I can't bulid any ships for the race, the ship dose not show up, or only one of the ships I install is there. Does anyone know how to fix this problem? Do I need a patch or something?

When you install a ship was an auto installer it usually overrights any other ships you have. To overcome this you must learn how to add ships manually. Maybe This link will help.

When you get prompted for a location, install it somewhere else and them manual move sod, odf, tga files and manually edit the sprit files.

Auto Installers can be installed to a temp file on the desktop. Just change the path in the auto installer. When it comes up asking for a destination directory, click on Browse and change the path to where you want the temp. Please be careful when manually installing from this folder, as many of the auto-installers do a lot more than just add a ship. Deemon's Norway class, for example, modifies the AI buildlists. This allows the AI to build the Norways and makes the mod much better. I found out about this the hard way when Deemon's auto installer overwrote Porty's auto installer for the Ambassador class. Fortunately, Porty included all the adjustments to the tech trees and such in his readme. Thus I was able to install the Norway(which RRocks!) and then go back and cut and paste from Porty's readme to add the Ambassador(also RRocks!) MajorPayne also usually includes a manual install option in the readme. The better quality modders who use auto installers are only trying to get that ship into your fleet as painlessly as possible for you. Check the readmes for a manual install option. A few pretty good tutorials on how to manually install a ship are aslo available. D/L 'em and check 'em out.

??? What mod(s) are you trying to install? Never heard of this before. Windows does allow you to change the destination path by clicking on Browse in the installer and then clicking on the folder(s) where you want to go. That's how I discovered Deemon's Norway mod changed the AI buildlists. I believe most of the mods here with auto installers use the Click Team version. I have changed the destination path with auto installers from here and in other games I 've installed. Again, which mod(s) are you trying to install and which version of Windows are you using? If it is a mod from here that I've installed, I'd like to help.
