When I build one of my ships it always comes out on yellow alert, I change it to red alert and the ship is fine. But when I engage the cloak and then disengage it it goes back to yellow alert. How can i set it so it will stay on red alert?

If it stayed on red alert, the ship would automatically decloak at the first sign of an enemy, which generally defeats the purpose of the cloak.
When cloaking the ship, it always goes into yellow alert. I suppose it can be changed in an ODF file, but I'm not sure which file it would be.

You could try this to see if it works. Open the C:/Activision/Star Trek Armada II/odfs/special_weapons folder. Find and open the file named gcloak.odf. In this file, find the following line and change the value from "0" to "1"
//Don't switch to attack mode upon cloaking switchToAttack = 0
A great many of the ODF values can only be set to either true or false. 0 equals false and 1 equals true.
