Okay, I was trying to make a Section 31 version of DJ Curtis's Valiant. When I got to texturing, I just started out giving it a new registry. I edited the specular maps, and here's what I got:

However, when I load the ship in game, the registries haven't changed. Is there anything else I need to do?

That's because you've only changed the Speculars. The main texture files of the ship are the glow mapped ones (usually end with suffix _glow). The speculars are used when the ship is hit by the light, which simulates the effect of bumping.

The glows didn't seem to have any wording on them, just lights and windows.

Are you sure you replaced the right detail level for what your computer is set to? (I.e. High, Medium and Low)

Yes. I changed all of them, High, Medium, and Low.

The Following instrucions are for The GIMP which you can download for free GIMP - The GNU Image Manipulation Program if you don't have it, to edit the _glow texture

  1. Open the Image, with The GIMP
  2. Select Decompose In gimp 2.2 this should be in the Image menu. In gimp 2.4 this should be in the color menu.
  3. set Color model to RGBA
  4. deselect Decompose to layers.
  5. Click OK
  6. Select one of the images
  7. Select Compose
  8. use mode RGB
  9. Select the relevate images
  10. click OK
  11. now edit that RGB images as you see fit.
  12. close the base color images (Not the alpha)
  13. select your updated image
  14. select Decompose again
  15. set Color model to RGB
  16. deselect Decompose to layers.
  17. Select one of the images
  18. Select Compose
  19. use mode RGBA
  20. Select the relevate images
  21. click OK
  22. save the new image as your new texture

what this dose is extracts the RGB chanels, for you to edit and then mergres with the alpha wich defines glow. NOTE: If you don't know what your doing you should edit the alpha chanel.
