Hi, I'm not sure this is a bug or just something that nanofx does, but after the ships explode, the ships debris/wreckage disappears about a second after.
Is there a way to stop this from happening? I know it should be able to happen because the debris stayed in the original game.
This is a feature of DS9FX. Disable the "Stabilize BC" mutator in the DS9FX options.
THAT DOES NOT WORK! is there some kind of trick to this, because on or off, the debris always dissapears instantly
Did you try restarting the game after you disabled the option?
Or pressing the "Apply Configuration" button? It does work because that is what it was designed to do. I seriously doubt all of the previous DS9FX beta testers missed an error with this.

my ships are showing very bad injuries
What do you mean? Ships are supposed to take damage. If you are getting beat up in a fight, your ship will look heavily damaged.
if the ships are displaying odd GFX errors when damaged try deleting the vox nif file.
