Do you have the Ship Property? Like on the stock sovvy, there is a property called Sovereign. EDIT: Yes, the bold line is fine.

I didn't know that about the primary tag on systems, I'll go set those up correctly now and try it out.

I'm also thinking about editing some of the textures on this ship (hopefully the author will give permission, I still need to ask) and I'm wondering, are the .tga files the textures or are the textures part of the .nif file, and if so is it possible to extract them, edit them, and put 'em back in or what?

Do un-targetable systems (like ship property, engineering, impulse engine system system, etc,) need coordinates? What I'm asking is it a problem if several properties share the same position on the model (same coordinates)?
Not really, just take into account splash damage. If you put a none targetable system in the same place as or near a targetable system its is much more likely to take splash damange.
