Its a little more complicated then just creating a new building and saying what it can/can't build. Basically all ur trying to do is make a clone of the war factory and renaming it as a naval factory right? So first off you need to creat the copy of the scripting in the factionbuilding.ini, copy and paste a new war factory somewhere. Now you will want to rename the building and probably change the cost, build time, etc. That is all the easy part.

Next you will need to go into the commandset.ini and add the command to build your new building to the dozer commandset. You will also need to add the individual unit commands to the naval yard commandset to get it so that it can build units. You still with me? Right, so you add the commandset to all the right spots to make it both buildable and so that it will build your units. I know it sounds complex but it gets easy once you figure things out. If your still kinda confused about this all let me know and I'll explain it step by step.

If you look at the civilianbuilding.ini there is a dock that is used in the SP game missions. It is built on water I think, cant remember for sure, but either way you can just look through the building code and find what they did to make it work. Then just apply it to the new dock you have made, but as was said this wont be easy.
