pretty much the title cause i wanna do it to where you start building the phase II clones and u still keep the originals or not it doesnt really matter to me as long as i find out how to do it thanks in advance

all right i found them and whats the line look like that cancels them at a certain tech cause it looks like its just for skirmish
No it's for campaign. For skirmish you have access to both (I think) because there is no tech level really.

Ok let me start over then, what would i have to type in to replace one type of unit with another one (ex. Z-95 gets replaced by the X-wing in the first game) or what files would i have to change in order to make the change from phase I to phase II. If u have to change certain files which are they?
Ah ok. Well as I said, the files that you need are in v4.2, just go to the folder mods\rotc\data\xml\phase 2 clones\change from p1 to p2
Then just take all of the files in that folder, and put them into the mods\rotc\data\xml folder. That's all you need to do.
In terms of the xml aspect, it actually gets a little complex. What you have to do is at a certain point, lock the p1 clones and unlock the phase 2 clones, but at the same time you need to lock and unlock different versions of the Clone Commander and AT-TE as well. All of this code has to go into each 'story' xml that the game uses for the Galactic Conquest setup.
