Your dedacated server setting is changed to "lan" or "internet" either one wont send you to the game,it will, however,do what you described.
Set the "dedacated server" setting to no(or what ever the other option is besides the forementioned ones, lan and internet),that should do it.
As far as admin mods, you'd need to incorporate the mod itself into the "jedi runner". Forgive me if I'm wrong.
I hope that helps!

If you want to host servers, once you have clicked begin, boot up jk2 again and join your server. (Connect to it's IP)

The server doesnt go ingame because it is set to dedicated, instead of non-dedicated. Look for the option in the runner.
Instead of loading a server directly from jedi runner, export your server configuration so it creates a luke.cfg in the gamedata/base directory. You can acces the file with notepad and change whatever you like afterwards. Next, make a shortcut of the jk2mp.exe in the gamedata directory, right click, select properties and edit the gamepath so it looks like this:
"C:\Program Files\LucasArts\Star Wars JK II Jedi Outcast\GameData\jk2mp.exe" +set fs_game academy (+set dedicated 2) +exec academy.cfg +exec luke.cfg
When done click on the shortcut and your server will load with the JR settings and the JAmod. This way you can run any kind of server configuration with any mod.
