I edited a previously made model and i exported it with Milkshape3d as a ghoul2 (.glm) file. I put it in the base but when i went to test it in jka it gave me an error saying a bad/missing bone. Any help would be nice.

no its because ms3d doesnt support JA or JO player models or anything that has animations cause it lacks a heirarchy linker and your actually supposed to export to .xsi and compile the model using carcass to attach it to the _humanoid.gla and create a glm that way. go into the tutorials stickie to find out more at psykosiths website. many have tried before but you CANNOT get a player model or anything else animated into JO or JA uaing ms3d, the program lacks that proper tools.

You can not use Milkshape to export to .glm because it can not link hierarchy.
