Any program will do so long as it has the features and file format import/export capacity you'll need.

XSI Mod Tools is free, and has everything you'll need for any level of JA modelling - sabers, guns, vehicles, players, and map objects - but might be a little complex to start out with.

The more intuitive Gmax is another free alternative, and is a great training ground if you plan on upgrading to 3DS Max at a later date, but Gmax is limited to sabers, guns, and map objects.

I don't know how, and I don't know why, but this is totally Sheep's fault.

As opposed to a 3D app like Max, Maya or XSi, Zbrush is a 2 1/2D program. It's basically like photoshop with the special feature that each pixel has a depth value, so, in simple terms, it doesn't offer all the features you need to make a real 3D model. Sadly, for JKA, Zbrush is pretty much useless.
