I think that may have been the idea - "just" model some new heads that look Togruta-ish and replace the Twi'lek ones. That way, we can have many different colors for no real reason! YAY!!!

It MIGHT be possible to reskin the Twi'lek to look like a Togruta. However, the upper horn parts of the headpiece would have to be left off, so it would just be sort of half a Togruta.

Someone's already made a decent Togruta model for jk2: Shaak Ti (VM). And there's a tutorial listed in one of the stickies on how to create an SP species once you have a model. The rest is skin work (and perhaps requesting permission).

if you can make new torso and leg models, that don't replace the originals (I have seen and downloaded some) why cant we make a togruta head for the twilek in the customization menu?

You can, but nobody will. You'd have to reweigh every single part of that model (so it's effectively like weighing a half dozen models just to have one new head option). You're more likely to get a completely custom model than a minor addition like that to one of the existing species.

It's one thing to make a customizable model from scratch (still an assload of work). It's quite another to take an existing model and reweigh all 15 or so parts so you could add one extra head. Too much work, too little gain. It's a waste of effort.
