Well, you can't. Boba's script is made so that you can't kill him until you complete your primary objective on the t3_bounty mission. I don't think there's a way to work around this, unless you modify the source code.

EDIT: What you could do though is change his class to, say stormtrooper. He won't be able to fly around but at least he'll be killable.
