Hello and welcome to my problem, I hadn't played SP for so long, the game kept failing to load, so I reinstalled my game, here is the problem, I deleted the jedi knight jedi academy so I could reinstall and have an empty folder, anyways, I accidently deleted Ja+ with the folder before I uninstalled the mod, so then I go to my desktop and double click the setup I saved there so I didn't have to redownload, and I got a certain ways, it says: there is another version of Ja+ already installed, please uninstall first. So I go to my folder, but suddenly remember I deleted when I reinstalled!!! I had even deleted the folder from my recycle bin, so now I cant get to the folder and I cant uninstall ja+ even add or remove programs wont help. does anyone know how to fix?
If you did this recently, you could always system restore...
Hrm, can you uninstall? If so, thats problably your best option. Uninstall everything related to JA and reinstall it, then install JA+ later.

Something similar to this happend to me with Galactic Battlegrounds.......and again with Roller Coaster Tycoon, the games wouldn't work and when I went to uninstall it said "You must install the game to uninstall" so then I put the cd in and the thing came up saying "Play" so I clicked on "Play" and it said "Please install first". So I couldn't uninstall or install and it wouldn't give me the option of either. So what I did was go into my computers History and turns out in both cases that there was a file for those games in there and I just deleted it and everything was fixed.

You should have uninstalled the game via the Control Panel and then deleted the folder.
The problem is that since you didn't uninstall Jedi Academy and JA+ via Add and Remove Programs, the registry entries are still present on your computer, therefore it thinks they're still installed.
The only way you can get rid of them is to use RegEdit.
Also, I don't think you should use the auto installer for JA+ - there's no real reason to use it, and having registry entries for a mod which doesn't require them at all just makes it trickier to fix problems like this.
I don't know how, and I don't know why, but this is totally Sheep's fault.

You dont get it, it comes with windows. Go to start>run and type regedit.
