I think you shouldn't extract the all to the base, because there should be a folder in the Game Data, in what there are the mod's configs. I don't know, I didn't see this mod, but I think there should be a folder too. Did you read the readme? Isn't in it to how can you install?

Well if you dl'd the mods in your base directory as stated in readme it SHOULDN'T show up in mod menu because it's applied to the JKA itself. If you want it only as mod not affecting base JKA, you need to create new folder in Game Data folder and few other things. Complicated. If you PLACED the pk3's into BASE folder (extracted the pk3's from zip, not the pk3's into base. You just PLACE the pk3's in base once you extract them from zip) it should be working just fine.

What kind of mods are you talking about anyway? Skins? Models? Maps? Something else? Could you post links to them so we can take a look, please? That way we should have more informations.

In case you're talking about skins and/or models, they should appear on the skin/model selection screen, where you select default skins/models. Maps should be in the same place where default maps are.

Well, if you want to use your custom model in Singleplayer, it has to have Singleplayer support. Check the Readme file for that information.

However, you can use playermodel command to load the model in Singleplayer. You just have to know the exact model folder name. You can find that out by opening the model .pk3 file with Packscape, WinZip, WinRAR or 7-Zip. Note, however, that the model will automatically go back to Jaden when you go to the next mission, so you'll have to type playermodel command again. It will also look as Jaden in cutscenes.

You can find some FF stuff here (Buster Sword included):

Jedi Knight Files - Jedi Knight 3: Jedi Academy File Search: Final Fantasy

And here is the Cloud:

Advent Children - Cloud, Jedi Knight 3 Downloads, Jedi Knight 3 Celebrities

Installation instructions are included in the Readme files, so you shouldn't have any problems. It's a simple matter of extracting the .pk3 files from the .zip archives and putting them to your Base folder, anyway.

If you need more help, feel free to ask.

Most mods are not designed for use in singleplayer and will require some modification to work without using console commands. Can you give us links to the particular mods you were trying to use?

Also, with regards to the 'mod list' in-game, don't worry if your mods don't appear in this list. The list wasn't designed for that purpose. Only certain mods that needed to be loaded separately and were designed to be that way will appear in that list.
