I was wondering what tools I need or could use to mod the contents of a chest, and how? Preferably the first chest on the Spire.

Extract that placeable using KotOR Tool, from the Endar Spire's module. You can download KotOR Tool here. For further info on KotOR Modding, go here.

The items in a chest are random, not fixed. So that would be pretty hard.

They're random only in KotOR II, so he shouldn't have a problem.

Can you make a custom object that gives objects? Like an NPC or something? Is there no way to simulate specific loot in TSL?

Yes. You'd have to spawn your own box, or NPC merchant or something.

Could a spawn be handled without having to mod a module file?
